Ok I'm sorry to say it turned out Atomic's Kernel was the problem. I rebooted with my regular Kernel and the problem went away. All in all I think you need to check into an incompatibility with Plesk 10.3.0 / 10.3.1 and the Atomic Kernel. Full details of my war story here: http://forum.parallels.com...

How might I go about removing all traces of Atomic from my system? - as indeed now I'm concerned even if it's a Plesk problem they won't support me.

Plesk 10.3.1 upgrade problem
Just updated from Plesk 10.1 to 10.3.1 and Plesk is now reporting 500 internal server error. I've posted a note on the Plesk forum but, based on their response to another poster, I've a feeling they might say it's a result of having Atomic's PHP installed. Great.
Just ran yum update and an updated psa-proftpd was there that wasn't yesterday when I ran it. Installed. Then run within Plesk the update to 9.5.3 and all's well now. Installed successfully!

Just a note for other users but today after running 'yum update' on CentOS with Plesk 9 after the update refreshed ClamAV Plesk stopped responding. In movabletype editing templates triggers the rule that detects for 'http://' in posts. (Naturally the source code for web pages contains http:// quite often).
And similarly on our internal workflow software the same - whenever clients submit briefs that contain 'http://' it's triggered.

OK I found this worked: I created: /etc/httpd/modsecurity.d/00_asl_custom_exclude.conf with the contents SecRule REQUEST_FILENAME "^/cmsdev/public/" "phase:1,t:none,pass,nolog,ctl:ruleEngine=Off" and restarted apache. However it would still be nice to only have this exclusion for...
