Is there a way to make a "one time" exclusion for a certain php file that would be allowed to use "exec" or "shell_execute"?
Or per directory (I find this unsafe...)?

I did the upgrade in this way:
yum -y --enablerepo=tortix-kernel-xen upgrade kernel xtables-addons kmod-xtables-addons --nogpgcheck
yum -y --enablerepo=tortix-kernel-xen install kmod-xtables-addons --nogpgcheck
and all is working fine.
