I read this in the Plesk 10.4 announcement:

More Value for Plesk Power Pack - With this release, the Plesk Application Pack and Spam Assassin move out of the Power Pack, and are now included in Plesk 10.4 by default.

Does anyone know if this is going to cause problems with existing qmail-scanner users?

I don't think so. In the preview builds I used, the spamassassin module was separate (it can be optionally not installed), just as it was before. So it is just the licensing that's changed as far as I know.
