Problems with upgrading mysql on plesk

Recently I got new server with plesk on centos64
It had mysql 4.1.22 installed there.
I tried to upgrade according to instructions on your site
http://www.atomicorp.com/wiki/index.php/Mysql
wget -q -O - http://www.atomicorp.com/installers/atomic | sh

But it show me next errors:
Transaction Check Error: file /usr/bin/my_print_defaults from install of mysql-5.1.47-1.el4.art conflicts with file from package mysql-server-4.1.22-2.el4_8.3
file /usr/share/man/man1/mysql_config.1.gz from install of mysql-5.1.47-1.el4.art conflicts with file from package mysql-server-4.1.22-2.el4_8.3
file /etc/php.ini from install of php-common-5.2.14-1.el4.art conflicts with file from package php-4.3.9-3.29

I tried to remove mysql by yum remove mysql but it removed also all plesk components, and then it was successfully updated to new mysql but plesk was removed.
So I installed plesk back and was required to remove new mysql 5.1, so I got plesk back with mysql 4.1.22

Now when I try to upgrade mysql I again get these errors with conflicts with old version....
So how can I upgrade mysql without removing plesk?

try to do it step by step not just yum upgrade.
-first update the centos updates
-then update plesk to latest version
-then only PHP
-and then mysql based on ARTs wiki

do a "yum clean all" before each installation

Ive seen that happen with x86_64 systems running i386 binaries too. You can always try:

yum upgrade packagename.x86_64

Definitely not a repo issue or a package one then. Its some kind of local configuration problem on your side.

I think I have just default plesk installation on my server - what problems are there?

When I do php update I also get error:
Error: Missing Dependency: php = 4.3.9-3.29 is needed by package php-pear

This is basically saying "I can't upgrade php because php-pear is installed and it needs php version 4.3.9-3.29 and so get lost you silly human"

If you "yum remove php-pear" you can then try the php upgrade again and you should hopefully get somewhere - I seem to remember running into the same issue and doing the above resolved the problem, though I can't remember if I needed a --nodeps to get rid of php-pear or not, without causing problems. Once php was upgraded I was able to install the new php-* stuff if it was needed - I really don't remember the details I'm afraid.

Remember that you can really screw things up if you aren't careful. You were lucky to have been able to re-install plesk without everything going horribly wrong.

So backup first, and don't blame me if what I suggest makes things worse

Thanks for good advice.
After I did
rpm --nodeps -e php
rpm --nodeps -e mysql
after that I was able to update php and mysql by yum and after many other freaks I finally succeded to run back plesk and all databases on updated mysql and php version.
